Tail piece varnished "with"... 

I acquired a 2009 flamenco negra the other week, knowing it had been revarnished. However what I didnt know was the extent as to how it had been revarnished. While playing it, the sunlight reflected off the spruce top and made me take a second look at the tail piece. Who ever done the job had just varnished the body with the tail piece on, covering the two in varnish at the same time. This seems to me quite bizarre, and is making me question the effect on the guitars tone. The basses actually sound quite nice, but the trebles feel like there is something dulling them. Anyone seen this before?

By tail piece do you mean the bridge?

It is not unusual for builders to attach the bridge prior to finishing. It's been our preferred method as long as we've been building. It allows one to hear the guitar and attempt adjustments to improve the voice while it is still "in the raw" so to speak.
