The top of Bm7 is D, the top of C#m7 is E.

No, that is the spot we can see his fingering. A with C# bass note, D6 (Bm7 with D bass note) E6 (C# minor 7 with E bass note). The actual electric bass guitar is playing the roots A, B, C#. So the A major, Bm7 and C#m7 is collectively correct between all instruments involved.
