You always meassure from the fret. There are various fret heights, so it doesn´t do any good to meassure from the wood. A good standard height is around 3 - 3,1mm at the 12th fret. Some people play so hard that they need a higher action and some so soft that they can do with 2,5 - 2,8mm. Also some like a lot of buzzing while some hate it, so it's personal. A good height at the bridge is 7 - 9mm and at the soundhole 7 - 10mm. These meassurements in order to make it possible to play with the very flat tecnique, where you touch the soundboard more or less all the time. When you depress, the strings at the 3rd fret, there should be a tiny wheeny gap between the string and the 1st fret. If not, the guitar'll buzz at the first fret which is very annoying.
